Rory’s romance with Dean didn’t sit well with fans, and neither did his second romance.
Rory and Dean Forrester were high school boyfriends before she decided to date Jess Mariano. That should have been the end of her relationship with Dean, but it wasn’t. Instead, Dean and Rory began a love affair when Rory returned from Yale between her freshman and sophomore years. Rory’s decision to sleep with Dean while he was married to Lindsay was so out of place that fans continue to discuss it years after it happened.

Several Reddit fans point out that the entire story was so incredible because it went against everything Rory seemed to believe. It was not only a hasty decision, something Rory was perpetually terrified of, but also completely hypocritical. Just a few episodes before the couple begin their illicit adventure, Rory broke into Paris for cheating on her boyfriend, Jamie, with a much older teacher. The same history of the matter was reviewed in Gilmore Girls: a year in life. Rory and Logan Huntzberger had a long relationship even though Logan was engaged, and Rory was dating poor and forgettable Paul.
Rory refuses to speak to Lorelai for several months and is one of the most controversial stories in the entire series.
Fans really hated Lorelai Gilmore and Rory’s enmity during season 5 and season 6. In fact, Rory’s complete detour away from Yale and Stars Hollow did not sit well with fans. Not only was it her decision to steal a boat with Logan completely out of character, but her arrogant attitude about being arrested and dropping out of school exposed several of Rory’s fatal flaws for the first time. Not only did it show that Rory couldn’t accept the criticism, but it showed that she really wasn’t made for journalism.

Everything Rory did during his time away from Lorelai was almost meaningless to fans, and is still regularly discussed. The story is so hated that four of the show’s 10 lowest-rated episodes took place during that time period, according to IMDb. The only story in the series he didn’t like was Lorelai’s marriage to Christopher Hayden.
Rory’s worst story may not have happened during the original series

The entire revival focused on Rory’s inability to start his career. Fans would probably have forgiven Rory’s failure to launch a successful journalism career had he not been so insufferable about it.

During the revival, Rory was difficult, important, and completely uprooted. She had no plan, and no pro / con list could have saved her. If you add your adventure with Logan, Rory was basically a shadow of her old self. It is unknown whether Amy Sherman-Palladino intended to destroy Rory or not, but it certainly appears to be so. Perhaps it could be redeemed in a second revival season, but it is unknown if that will happen or not.
