Both Kitshoff and Ntubeni are currently isolating themselves at home after coming into contact with someone who tested positive for the virus.
That means Leon Lyons will make his Stormers debut when he replaces Kitshoff in the loose-head pillar.
Wing Edwill van der Merwe starts wide in place of the injured Sergeal Petersen, while Chris van Zyl enters the front with a rotary switch that sees JD Schickerling fall to the bench.
Prop Kwenzo Blose and hooker Chad Solomon are among an extended list of replacements along with flank Jaco Coetzee, scrum-half Godlen Masimla and utility running back Tristan Leyds, who did not participate last week.
The replacement bank will only end on Friday.
Stormers head coach John Dobson said the trip to Nelspruit will be a good opportunity for his team to showcase what they learned in their first game.
“We would like to see growth and improvement in certain areas of our game and an away game at Nelspruit will be a good proof of that,” he said.
“We have some exciting players in the mix this week, so we can’t wait to see what they have to offer as we continue to build.”
The match against the Pumas kicks off at 7:00 p.m. on Friday at the Mbombela Stadium.
